So the beep code is 3 short then 3 long then 1 more short and this is on a lenovo motherboard. Any help would be nice.

Not sure if this is helpful but searching online, using the info you supplied gives results for a Lenovo M91p ThinkCentre. (click on Hardware maintenance Manuals checkbox on left side of page).
The confusion for me is that the service manual for the tower and SFF variant of the desktop, doesn’t mention the “beep error code’ pattern that you describe. (see p.67) whereas the service manual for the USFF variant may possibly provide a clue as it describes having error beep patterns of from 4 to 11 beeps but with no mention of long or short beeps. (see p.63).
Perhaps it may be a start.

Do you know the history of this motherboard?
Have you seen it working OK or is its’ history unknown to you and that you just trying to resurrect it?
Try the following:
Scroll to the bottom of p.476 in the service manual for the tower and SFF model PC (1st service manual link in Answer I provided) and try the procedure to perform a Recovering from a POST and BIOS update failure and see if that does anything
